I bank at Suntrust. At the ATM there, you can deposit a stack of up to 40 bills at a time, chose which account you want it credited to, and the cash posts to your account immiediately. The cash and check deposits are then collected by bank staff the next morning.

So I have a stack of 38 $1 dollar bills I'm gonna deposit at the atm later today.

I was thinking, just for lols, what if I took a yellow highlighter and colored all the bills, front and back, yellow. Then deposited them at the ATM?

What would the bank do with all the yellow bills when they find them on monday?

They may well have to turn the bills into the government for replacement and at least may out you on some informal jerk list.

Strictly speaking it's illegal to deface currency, typically they prosecute cases where someone tries to make a $1 into a $10, but the cost of replacing a large number of bills alone might be reason to impose a fine, they will know the exact bills you deposited.

I am not sure about the US but defacing legal tender is a criminal offence in the UK

not only is it illegal, you'll be on camera in front of the ATM.
